Random Algae Blooms and Destroyed Liner Shortly After Repair. Any Recommendations?

Air in pool lines/heater turns on and off.
We have a heated pool in upstate New York. Last week the heater kept turning on and off showing flow problems (FLO) on a Hayward heater. We stopped the pump and heater and cleaned out the basket that was filled with debris. In doing this, we turned off the skimmer line. Now we have a heater that keeps going on and off and air in our line. We are letting air out of the filter tank, but it doesn’t seem to alleviate the problem. Any ideas?
