ECU flash before exhaust?

Does it matter if I decide to flash my ECU before getting an exhaust? Does it matter? I am gonna get the kepi customs full exhaust system but most likely next season. Should I wait to flash my ECU after installing exhaust on my bike?

Got rear rended at a stop light. Literally couple of miles away from home. I was all excited cuz I was about to order an exhaust for it.
