VStrom 800 Clunk noise?

So I am going to do my best to describe the issue but because it happens when I am riding it's a bit harder.

Basically when I come to a stop, and pull in the clutch, and down shit to first, the bike will make a clunk noise on the bottom left side, sometimes loud enough/hard enough of a clunk that I can feel it in the foot pegs.

Any idea what this could be? When I turned off the quick shifter it almost stops entirely, but still happens on occasion.

What usually causes it is slowing down, clutch in, downshift to first at a stop, and then as I'm slowing I apply the breaks and RIGHT as I stop all the way, CLUNK. it's almost like it's finished sliding into gear? If that's even possible?

The bike still performs great, no issues on anything at all, but this noise started happening about 500miles ago after a weird downshift with the quick shifter, it almost sounded crunchy, but it didn't affect anything as far as I could tell?

Either way I stopped using the QS because it's not that great...

Any information on what would be causing this would be great, because it's very confusing and as far as I know I've been very friendly to the machine.

Clunk sound after hitting low gear

So I'm not sure if this is the right place to post this but I am having an issue with my V-Strom 800 RE. A few weeks ago the quick shifter started skipping gears and I disabled it after just being sick of the thing not working very well.

Now when I shift from 2nd to first and come to a stop, the bike feels fine, then I hear an audible *clunk* noise after the shift is done and I am just holding in the clutch at a stop. I feel a slight bit through the footpegs when it does this. It sounds like it's coming from the bottom of the engine case? But I obviously can't confirm that cause I am on the bike when this happens, which isn't EVERY time. Just like 2-3 times in a 30min ride.

It occasionally does it when I shift from 1st into neutral as well. I have no idea what it is, or what's cause it, the bike runs just fine otherwise. It's just a noise as far as I can tell, but I worry it could be a warning of something else going wrong since it had not done this with in the first 2500miles so far.

Any ideas what could cause this? Should I even worry? I know these bikes are very reliable and I could just be paranoid but it just strikes me as a concern since it's a new noise.
