China southern passport issue with names

Hi guys,
I'm a bit desperate and want to check if someone experienced something similar.
We'll be travelling Beijing to Tokyo with China Southern. I bought the flights for me and my dad.
Back at the time, my dad's passport was expired and was waiting for the new one to be issued. So on the time of buying, I had to put the old one's info. I had the same thing with other flights I bought and it was no problem to change the passport info to the new one.
However, with China Southern, they said that they could not change it, as my dad's last name was also wrong (!).
My dad has two last names (mother's and father's) and, when buying, I only read "last namE" and put his last name. I did the same for other flights and we never had issues. Now, they are saying they can't change the name and that I need to buy a new flight.
This was email communication. I asked if I could solve this on the check in counter and they said no.
Now, prices are 3x higher and I don't know what to do.
Anyone has experienced this?
