Can someone straighten this out for me

In one of the first few episodes Abigail is able to put two and two together and figure out who/what Hannibal really is. She concludes that Hannibal must’ve been the man on the phone and I remember she literally says something along the lines of ‘and Will said that whoever the man on the phone was is who killed all those people’ to which Hannibal seemingly acknowledges it by basically saying ‘you keep my secret, and I’ll keep yours’. But then in the one episode where Abigail runs away from Will’s encephalitis episode to go meet Hannibal in her own kitchen, she’s genuinely surprised that Hannibal’s the killer?

So is it that Abigail had some idea that Hannibal’s a killer but maybe there’s a specific killing that she’s surprised he’s the one behind it?? Or am I mistaken and we’re supposed to conclude something else?? Forgive me it’s been a minute since I’ve seen the show.

There’s been recent discourse on hannibaltwt about how Bryan Fuller handled SA in the show and it seems that most agree that one of the few plot holes that the show has is Hannibal’s seemingly wavering stance on SA due to him despising Mason for being a pedophile but venerating the red dragon in the next season. With Mason it’s never spoken out loud but it’s obviously implied that besides raping Margot, he’s also a pedophile and with Francis it’s only mentioned once that semen was found on/in his female victims but never touched on besides that.

Me and my Hannibal bestie were discussing this and we were both stumped on whether or not there’s implied SA with Garrett Jacob Hobbs and Abigail? We both agreed that there was definitely emotional incest going on, and my initial answer was no since it seemed that Hannibal doesn’t despise him and even respects/acknowledges that he truly loved his daughter but then I remember how he felt about Francis… what are your thoughts?

EDIT: I completely forgot about the shouting match Will and Jack had in the bathroom over this… so now I know for sure the answer is no! But I would still love any thoughts on the significance of Garrett Jacob Hobbs not having incestuous thoughts about Abigail since it seems like the books, or red dragon at least (I JUST started reading), seems to want to make some sort of commentary on misogyny/rape culture.
