Actually, there are a couple of reasons why the Gedo Mazo pierced Nagato's back with several Chakra Rods.

Nagato had the bad luck of the Gedo Mazo being completely discharged; it had no power inside. The Gedo Mazo only became truly powerful and energized after the Akatsuki start to seal the Tailed Beasts inside it.

When Nagato summoned it, the Gedo Statue was empty, there was no power stored in the Gedo Mazo, and to perform such a powerful Jutsu, the Statue had to draw power from Nagato's vital energy to sustain itself, and the Statue did this by driving dozens of chakra rods into Nagato's back.

So, for example, White Mask Obito, who had the Tailed Beasts inside the Gedo Mazo, could perform this Jutsu, or Juubito, who has the Gedo Mazo inside him, could perform this Jutsu without suffering these permanent damages.

Madara was even better, since the Rinnegan belonged to him, and he had practically all the Tailed Beasts inside the Gedo Mazo. The Gedo Mazo was part of Juubidara's body, for example, so Madara could use it too, without problems.

And the Ten-Tails' Jinchuriki controls the Ten-Tails' chakra much better than the beast itself.

Nagato almost died trying to perform a single Chibaku Tensei, while Madara literally rained down Chibaku Tensei far bigger than Nagato's, and he did it effortlessly.

In addition to using the Wood Style all over the planet.

2- Rikudou Perfect Susanoo.

Juubidara didn't use his Susanoo EVEN ONCE.

To give you an idea, the Susanoo that Sasuke used against Naruto in the Valley of the End was basically powered by part of the Tailed Beasts' chakra; it wasn't all of it because Sasuke tries to draw more chakra, but he can't because he's too tired.

Madara literally possesses the Ten-Tails, all the power of the tailed beasts combined; Madara could simply power his perfect Susanoo with Ten-Tails chakra, combined with the chakra of the Divine Tree that he absorbed.

3- Juubi Bomb.

Madara also didn't get to use the Ten-Tails' destructive power, which literally caused an explosion so large that the curvature of the Earth was visible.

Remember, the Ten-Tails that did this is much weaker than the Ten-Tails that Madara has inside him, and the Ten-Tails, as well as the other tailed beasts, are much stronger with a Jinchuriki.

4- Release the Ten-Tails from within his body and put on the Perfect Susanoo armor on the beast.

Juubito used this technique, the Ten-Tails Jinchuriki can simply release the Juubi from their bodies to have the Ten-Tails join them in battle.

Madara could literally just release the Ten-Tails from within him and put the Majestic Susanoo Suit on the Ten-Tails, just like he did with Kurama against Hashirama.

5- Gedō Mazō: Kyoryū Ranbu.

This technique was used by Nagato with the Gedo Mazo; Madara can use this technique as well.

The reason the Gedo Mazo pierced Nagato's back with chakra rods was due to two reasons: the Rinnegan didn't belong to Nagato, therefore it would have more side effects on him than it would have on Madara.

And the Gedo Mazo was literally empty when Nagato summoned it, lacking the power of the Tailed Beasts to imbue the Statue with power.

However, the Gedo Mazo is literally inside Madara; it's part of the Madara who possesses the Ten-Tails. The Rinnegan is originally Madara's.

Madara can also create this Dragon, and in much larger quantities, without being affected by the Gedo Mazo.

6- Use Truth-seeking Orbs more.

The Orbs contain all the Elements of Nature, including Yin and Yang. You can literally combine elements within the Orbs to create new elements, as well as transform the Orbs into practically anything.

Madara simply used the Orbs in staff form and fired a few Orbs at Guy, THAT'S ALL.

Now Imagine Madara using the Orbs at their maximum potential.
