In Altered Echoes we follow Shadow Six’s story, which is pretty cool. We see what she was doing while Mono was trying to get Sux back.

What I noticed after finishing the game however, was that the game doesn’t explain when she appears to Mono right before he fights the Thin Man.

If I had to guess it would be after the ending of Altered Echoes, but I’m not sure if that ending appears after Mono has defeated Monster Six or before then.
