US Citizen Flying Europe Domestic

My husband and I are taking our first trip outside the Americas next week! We have 2 Europe domestic flights (BCN > Rome & Rome > MAD) and I am just wondering how much time to give ourselves at the airport. I know arriving from the US and leaving to the US we need a lot of time with the new EES implementation.. should we prepare for that too domestically given we both only have US passports? Not sure if anyone has gone recently and experienced this. We are taking some trains and would appreciate advice on timing for trains too
