Black carbon residue

We had a new Kinetico system installed about two years ago. First year everything was fine. Then the water started turning black. Service came out (under warranty) to replace the carbon part of the system and that cleared it up mostly. However there is still a little carbon that accumulates over time - mostly noticeable in the toilet bowl. I don't think that is normal, so I will be calling again for service. Has anyone else had this issue? Is there a simple adjustment that will take care of it without calling for service?
