UK ETA at check in

Has anyone else had issues with ETAs and checking in for flights in the app when you're a dual citizen?

For context, I'm a duel EU-UK citizen so don't require an ETA to come back into the UK. However, I booked my flights using my EU passport (force of habit) and the outbound journey went smoothly.

On my way back, I tried to check in with the app but it wouldn't let me go beyond the page asking for my ETA - again, I don't need one as I have a British passport. But because id booked in my other one, it had a strop.

So I went to the check in at the airport and although they were able to change the passport related to the booking, they made me pay for the in person check-in. They did advise that as it's a logistical issue with their app, I should claim a refund.

I'm now in a fight with the customer support team as they keep saying to clear the cache and reset the app next time this happens, without acknowledging that this isn't an app issue per se. They've now closed the case saying that regardless, in person check in comes at a cost so to suck it up.

Has anyone else experienced this? This seems incredibly petty, especially as their process is the problem.
