Is it only ryuseis stats and skills that matter? Do you just turn rai and Aya into sp batteries?

Im currently part way through book 3, I've heard the main character gets crippled at some point kind of undoing his growth/resetting the power system?

What exactly happens that feels like a pretty out of left field direction?
