I've seen a lot of "What if Shinji and Simon switched places" and honestly I don't think that question is that interesting.

Both would likely fail, Shinji not having enough Spiral Energy to take on Lordgenome and Simon being kicked out of Nerv probably from crashout after killing Toji. Either that or the story goes exactly the same.

I think the better question lies with their heroines: Asuka and Nia. So the question is, if Nia and Asuka switched places/personalities, how would everything change?
