What settings should I review if Reaper recorded audio with stuttering glitches?

Routing Setup info:

4 mics (2 mono outriggers + 1 stereo pair)

Allen & Heath stage box to SQ7 (set to 48kHz mode)

USB cable from SQ7 into a Microsoft Surface Dock

Surface Dock into a Surface Pro 11

Into reaper with these settings:

(Imagine the output device says SQ instead of speakers)

Story:

I am recording local concerts in my auditorium. I had some clicks and pops which I attributed to buffer issues, so I tried to increase the buffer. I didn't care about the 5 second delay because I'm not tracking to it, I'm just recording. Last night, recording a concert, I stopped recording in between songs. Most of the time, the audio was great, but a couple of times the audio would "stutter". I didn't have a solution, just click a couple things on and off, and then start recording again. Then I let the audio keep going, maybe it was just an output thing, but nope the recording itself is stuttered, as you can see by the waveform picture above. The whole concert was recorded on one track with breaks between songs.

Listening back, I can now hear that for some reason it seems like it overlapped itself?

Did I mess up/misunderstand the buffer settings?

Maybe by stopping recording, not waiting for the delay, and then starting the recording again it "overlapped" and that caused the glitches?

Or could it be a this-ARM-processor problem, because there are issues with this processor not running other software. It's just the only laptop I own; all my other sound work is done on a mac mini at home.
