Ironically, Shadow attempted to save Cosmo after using the Chaos Generation technique, partially saving her and turning her into a seed. This was his first independent decision, driven by his own desire to make everyone happy and grant their wishes (the same goal as Maria). He then sacrificed himself for his family (his friends). In a striking development reminiscent of Adventure Time 2, just as he tried to kill humans and saved them, he tried to kill Cosmo and saved her before sacrificing himself.

An article about the philosophy of the Metarex arc in Sonic X, embodied in genocide, racial supremacy, detachment from the collective, coexistence, compromise, love, passion, sacrifice, acceptance, and rebellion:

We begin first with those who started all these disasters—the “supreme race,” humans—who imposed their dominance over the galaxy by force and crushed everything different from them. Their fiercest enemies were the Seedrians (“plants”). But as the saying goes, what goes around comes around: a group of Seedrians managed to break away from their gentle plant identity and transform into the savage Metarex, leading to the extermination of humans.

Here emerges the first moral dilemma: the once-dominant race becomes a minority and begins to suffer the same actions once inflicted on others. Generations pass, yet the dream of restoring the empire remains in the mind of the last human, Molly, who strives to restore humanity’s empire with absolutely nothing—she resists while knowing she will be defeated, yet she still fights. Here, sympathy is born.

Despite her race being the original cause of the tragedy, this does not place her in the wrong, because all she sought was resistance—to see her dreams realized in her imagined homeland. This is what inspired Shadow to abandon the past. Then she is betrayed in one of the most iconic scenes, completely shattering her psychologically, and the last human in that galaxy is killed.
(Of course, there are other humans in other galaxies.)

Based on what happened, Shadow decides to annihilate the Metarex and their origin—starting with Cosmo—turning into something profound: once hunted by the government he always hated, he now seeks to kill a young girl while someone tries to protect her. Anger turns Shadow into the very monster he always despised, in a pursuit that mirrors how his story began 50 years ago.

What about the Metarex’s detachment from the Seedrians?

They split into two main factions. The first, led by Dark Oak, sought absolute power and dominance over other races to achieve peace and stability. The second, led by his wife Etherea, viewed things from a perspective of coexistence and equality among races, choosing withdrawal to achieve peace.

Her unrealistic vision ultimately led to the destruction of her own race by her own hand. When disaster struck, she betrayed her people and wiped them out with nuclear weapons in exchange for idealistic visions—that they should be the guiding hand protecting all races, even from themselves.

She regretted it too late, and thus sacrificed her last daughter and the final Seedrian, Cosmo, for the sake of the rest of the world. Meanwhile, Dark Oak took a different path: after being betrayed by his wife, he renounced the Seedrian race and created a new identity—the Metarex—as a false persona until he could restore the world to its “original” state: plant life.

Dark Oak realized that all living races, including the Seedrians, could not achieve peace. So he decided to create a new identity while pursuing the only thing he believed could bring peace—plant life.

After taking revenge on the Seedrians and killing them, and allowing their sole survivor Cosmo to live in order to spy on Team Sonic without her knowledge (and perhaps out of a lingering sense of fatherhood), he proceeded to annihilate thousands of planets and millions of civilizations, destroying them forever to fulfill his revenge against living beings that disturb the world and disrupt peace. To him, there is no peace alongside life.

It is remarkable how the threat in this arc came from nature itself, which is supposed to symbolize peace, yet it used technology against living beings—the opposite of the usual trope. Despite the intense conflict between the two sides, the series proved that coexistence is still possible.

Cosmo lived as a member of Team Sonic, as part of the family. She even fell in love with one of them—Tails—forming a powerful relationship that developed to the point where Tails only sacrificed her at her own request, and she sacrificed herself for her family and to atone for her guilt—not for her mother.

Cosmo’s character underwent tremendous development and still had the potential to grow further if she were ever revived. From feeling like a burden to her friends, she chose to sacrifice herself for them. Perhaps, if she returned after a long time and deep buildup, she could evolve to embody the best of both her parents’ ideals.

Character development overall was profound:

Tails, for the first time, became a leader, made responsible decisions, fell in love, and lost his battle.
Sonic demonstrated his philosophy of non-aggression while still doing what he believes is right.
Knuckles sacrificed the Master Emerald, showing it is not the most important thing to him, and saw echoes of his tribe in Cosmo’s.
Amy showed leadership with Cream and Cosmo.
Sonic broke down after failing to save Cosmo, despite believing he could. Tails, who had faith in him, was let down—marking the first time Tails was psychologically crushed, going through the five stages of grief, denying reality, clinging to Sonic, and ultimately being disappointed by him.
The development of Sonic and Amy’s relationship became deeper and more genuine.
Cream grew into making her own decisions.

One of the greatest developments in this arc was how Sonic took pride in Tails, empowered him as a leader, entrusted him with responsibility, and believed in his decisions—bringing their relationship to completion.

Knuckles sacrificing the Master Emerald was a monumental moment, representing growth beyond his long-standing attachment to it.

The use of the Sonic Driver cannon was precise and served the story perfectly.

The Chaotix were excellent and contributed to the story in an ideal way.

Eggman was outstanding—this was his best storyline. His development, acting in his own interest, helping Sonic and then turning against him, his emotional response and sadness over Tails, his respect for Shadow and Rouge, and even his robots Decoe, Bocoe, and Bokkun—all played significant roles in creating one of the greatest endings in the history of literature and art.
