I think it would be a cool what if story. Malware destroys Feedback from 11 years old Ben, he burries Omnitrix in his chest to kill him again. But Omnitrix keeps Malware's consciousness after repairing it, and failsafe energy blast destroys his body like original timeline (Psychobos saves some samples from it's bio-mass to create a new, mindless Corrupted Mechamorph). 11 years old Ben stops wearing Prototype Omnitrix after losing Feedback and supposedly killing Malware.
Malware's consciousness keeps existing inside Omnitrix, like an AI or a symbiote, finally not suffering, finally thinks clear. Ben is not aware of Malware's existence inside Omnitrix until Alien Force, Ben faces him again when he wears Prototype Omnitrix again to save Grandpa Max. They may have Venom-Eddie type relationship, always bickering and arguing. Ben is still angry at him for destroying Feedback and doesn't trust him, Malware doesn't understand why Ben is so attached to his alien forms (thinks Ben was seeing his aliens only as tools due to his past traumas with Azmuth). Some minor changes in story, Malware activates Omnitrix recalibration in Alien Force for Ben instead of it's being automatic, Kevin and Ben still hack Omnitrix despite Malware's warnings because Ben still doesn't trust him much, duo slowly get used to each other when Malware saves Ben by turning him into Diamondhead after Vilgax destroys Chromastone. During nights and Ben is sleeping Malware tries to restore Feedback for Ben and atone his past sins in background but fails repeatedly. In Omniverse they face mindless corrupted mechamorph created by Psychobos with leftovers of Malware's bio-mass
