Upgrades with card

I haven't flown SW since the "changes" and am looking to book a flight. I have the Premier card (Chase waived my fee when I asked to cancel). I know there are upgrades like a free preferred seat. But how does that work when I'm booking online? Do I book the lowest fare, pay separately for a preferred seat like I used to with EB? Then it's refunded?
