An AU scenario that I picture is that Sonic finds himself defending Planet Wisp (maybe during a space story arc or planet-hopping adventure) by teaming up with its Wisp inhabitants from an invasion by the Black Arms with Shadow as the vanguard who could possibly be using Doom Powers.

As to how Shadow can be the vanguard for the Black Arms in this AU, I imagine Shadow to have been taken by the Black Arms after the ARK raid.

This would spark Sonic & Shadow's rivalry in this AU along with setting up future battles between Sonic and Shadow along with the Black Arms invading Sonic's World.

Perhaps the Black Arms destroy Planet Wisp with Sonic relocating the Wisp populace back to Sonic's World.
