Most of the e-reader cards are actually connected to each other in that they take place on the Mysterious Continent- https://bulbapedia.bulbagarden.net/wiki/Puzzle_Continent, with specific locations and sequence of events referenced throughout. Some are more obvious while some are speculative. I would love to hear your thoughts.

My collection of cards from Aquapolis, Skyridge and more. Lore-wise, the 2 sets take place in the same region- Mysterious Continent, which is also possibly shown in other cards.

I really love sets that add depth to the Pokemon world. There are multiple distinct locations that are indicated from the Japanese titles of the sets- The Town on No Map, Wind from the Sea, Split Earth and Mysterious Mountains. I included cards that are clearly connected but also some which I'm not sure. I would love to hear your thoughts.
