Cause sometimes he’ll call himself an Evil Genius like in Sonic Battle or call his schemes Evil like in Colors.

But then there’s other times like in the Metal Virus Arc, his arguably most evil act in Canon, where he doesn’t see what he’s doing is bad, as shown in the image above. He even says in Chaotix Casefiles that he wanted people benefit from his genius.

Now we know Eggman in past was emotionally neglected as a child because his family was grieving Maria, so his ego and attention seeking behavior could possibly be a coping mechanism.

Tails in ironically enough Unleashed brings up to Chip that he was sure Eggman was feeding Professor Pickle despite kidnapping him because “Even he’s not that cruel.”

It’s also worth noting that Eggman was never conceptualized as some pure evil sadist like how he was in a lot of early Western media, he was conceptualized as a symbol of humanity’s selfishness and greed but the kinds of bad people Eggman was based on didn’t harm the environment simply because they felt like it, they did it because to them, in their own heads, felt that it was necessary in order to achieve whatever they were trying to build or earn, they never saw themselves as the bad guys.

So if were to take that Eggman doesn’t see himself as the villain of his story, the best answer we could assume as to why he calls himself an Evil Genius and his schemes evil sometimes is simply that he doesn’t take it literally, it’s just theatrics to him since we know Eggman is a showman at heart. It’s probably no different than Dr. Doofenshimirtz calling himself an Evil Genius since he really treats it as just a theatrical title.
