This is a very interesting fight and yes it could probably go both ways, however judging the 2 I'd place my bet on Annie, imo she has a clear advantage.

Although mikasa has a superhuman strength, she's not really as durable as Annie who can regenerate, not only that, Annie has a better understanding of martial arts (specialized for neutralising stronger opponents) for me Annie wins by choking her out or breaking her leg with a well placed Muay Thai kick.
