Southern Levantine Minorities Admixtures

Time Period: Roman

Southern Levantine minorities on average seem to have a more southern-shifted genetic profile than Northern Levantine minorities. My personal interpretation is that this probably reflects somewhat different patterns of admixture over time. While ancient Northern Levantines probably mixed more with populations from Anatolia, northern Mesopotamia, and the Aegean, ancient Southern Levantines may have mixed more with groups such as the Nabataeans and, later, Ghassanid Arabs. Before the Roman period, there may have also been some influence from ancient Egyptians.

However, I think we should be very careful when we use labels such as "Arab" in these ancient models. The Nabataean sample we currently have, for example, seems to have been mostly Levantine genetically. Of course, this is only one individual (n=1), so we cannot make any real conclusions about the Nabataeans as a whole from it. Still, it shows why we should not assume that ancient groups identified historically as Arabs necessarily had the same genetic profile as modern Peninsular Arabs. Smaller groups also tend to assimilate into larger populations relatively quickly, something we can see, for example, with the Philistines of Ascalon.

Interestingly, when I include this Nabataean sample in the models, the Samaritans receive a substantial Nabataean component. Even more interestingly, once the Nabataean is available as a source, the Tell Qarassa "Arab" component basically disappears from the Southern Levantine minorities in these models. Tell Qarassa is being used here as a proxy for a more strongly Arabian-related ancient profile, so I find this result quite important. It suggests that what might otherwise be interpreted by the calculator as "Arab" ancestry can instead be absorbed by a Nabataean-like population that was itself largely Levantine. This does not prove actual Nabataean ancestry, especially with only one Nabataean individual available, but it shows how dependent these percentages are on which sources we give the model. We also have to remember that Arabs were an integral part of the Levant at least since the Iron Age. Anyhow, that the distances of these 3 modern minorities to some ancient Levantines are extremely small to begin with (image 4) which could easily result in overfitting (for example, Christian Palestinian distance to Roman-Byzantine periods Lebanon average is about 0.011).

Another thing I find very interesting is that the Southern Levant itself already seems to have been quite diverse (we have the Galilean which is Northern shifted, and so on). There is no one Levantine profile, but a range of possibilities with a certain likelihood. However, the sample sizes are still small and we have many genetic gaps in whole time periods. Looking at modern samples that we have (in Christians for example), some Southern Levantines are clearly more northern-shifted than others, while others are considerably more southern-shifted. I do not really see the same level of north-south variation among the Northern Levantine samples, which makes this especially interesting to me.

We can see something similar among the Samaritans. Their average can look relatively close to some of the more northern-shifted Levantines, but there is one Samaritan sample that is much more northern-shifted than the others and pulls the average in that direction. Some of the other Samaritan samples are actually even more southern-shifted than some of the Iron Age Southern Levantine samples. This is still an enigma to me. However, the new Judean samples from Akbari, and perhaps also some of the samples associated with Israelites in the same dataset, might help explain this strong southern-shift. I still would not make a strong conclusion from this because the ancient sample sizes are limited.

Because of this diversity, I think Southern Levantine minorities today are probably a mixture of different ancient Levantine populations, including both more southern-shifted and more northern-shifted groups, rather than descendants of one genetically uniform Southern Levantine population. People moved internally within the Levant all the time, and during harsher periods this movement could become much larger. During the Mamluk period, for example, there was considerable movement from Palestine toward more inland areas, while many coastal cities were destroyed or declined. During the period of Daher al-Umar, we can see movement in the opposite direction, with people being attracted into northern Palestine and the Galilee from surrounding areas.

Nonetheless, Palestinian and Jordanian Christians are, on average, more southern-shifted than Northern Levantine minorities, which also makes them closer on average to many of the ancient Levantine samples, whether from the northern or southern Levant. In my models, the Tell Qarassa Arab source tends to be introduced when the model needs a stronger southward pull, while Imperial Roman C6 tends to appear when a stronger northward pull is needed. How much of either component appears is 100% dependent on which Levantine reference samples are included in the model. In many cases, they may simply be compensating for the particular Levantine reference chosen and for the genetic variation that already existed within the ancient Levant itself (fitting the noise).

Finally, I added several different models (images 1,2,3), each using a different Levantine reference, including Roman Judean, Roman Lebanon, and Nabataean. These models are plausible alongside others I am not showing. For me, the important thing is not whether one model gives exactly 4% or 8% of something, but whether the general pattern remains when we change the references and test the population in different ways.

Mesopotamian Minorities Admixtures

This is my model for Mesopotamian minorities (img 1). Some groups are more Levantine shifted than others. I would have preferred a larger sample sizes but this is what I have to work with (see for example the difference between Mandaeans 2025 avg and 2026 avg, I do not know why the number of samples fell like this).

As always, criticism is welcomed but be respectful. Note, ancient Mesopotamians and ancient Levantines are genetically relatively close (see imgs 4&5). This can add a lot of variation based on the model and samples chosen. I tried to understand the results based on the HG & Farmer too to calibrate the model (img 2). I also did a clustering test (img 3), where my source samples were ancient Mesopotamians and the targets were the modern groups from my model.

Anyhow, I added two controls which are Southern Levantine minorities Christian Palestinians and Samaritans. Note, these two modern groups can usually be modelled as a mix of Iron Age Levantines, Romans, and Mesopotamians (maybe a little Arab too). So, the model is not entirely accurate for them, and including them is just for control purposes.

Palestinian Muslim Admixture: Using Southern Levantine Minorities as the Core

There is a misconception that the Muslim conquests resulted in population replacement. This is simply not what the evidence shows. There is clear genetic and cultural continuity, with later migrations and interactions adding new layers rather than replacing the local population.

It is also important to understand that population evolution and interaction are completely normal. There was never one fixed "Levantine" genetic profile that remained unchanged for thousands of years. The local genetic average has always evolved and shifted, and ancient DNA is increasingly showing us that Southern Levantines continuously interacted with their neighbors and exchanged DNA with them.

For example, Iron Age Southern Levantines show a stronger Natufian-related southern shift compared with populations farther north in the Levant. Northern Levantines were not static either and continued mixing with surrounding populations, including Aegean and northern Mesopotamian-related groups. Another interesting example comes from the newly released Judean and Israelite samples from Akbari and colleagues. Some of these individuals show a very strong southern shift, and one of the possibilities being discussed is additional ancestry related to Arab-like populations and/or Egyptians.

Egypt itself is another important part of this story. Egyptians gained additional Levantine ancestry over time. This means that when a Palestinian scores an "Egyptian" component in a model, we cannot simply treat all of it as ancestry unrelated to the Levant. The Egyptian source itself already carries heavy Levantine ancestry. Gazan's are going to have on average the highest Egyptian due to geographic proximity of course.

When it comes to Muslim Palestinians, we know that much of the population descends from local populations that converted over the centuries, particularly Christians and Samaritans, and probably local Jews as well. The problem with the last group is that we currently do not have suitable DNA from local Palestinian Jews around the early Islamic period that would allow us to model this contribution properly. For this reason, what I did here was use Levantine minority populations as a proxy for the local core, mainly Palestinian and Jordanian Christians and Samaritans, and then ask what additional ancestry is needed to explain the Muslim Palestinian profile.

These are the results.

Lastly, and perhaps most importantly, DNA has nothing to do with anyone's rights. Genetics can help us understand population history, continuity, migration and interaction. It cannot tell us who has or does not have rights to a land.

Note: Overfitting can occur. For example, the last figure shows Samaritan admixture using the same calculator. Samaritans have a very distinctive Southern Levantine shift, even compared with some ancient Levantine samples. Yet the model assigns them an average of 3.2% Arab-like ancestry, with some individuals reaching 6.0–7.4%. This happens even though the Levantine minorities core already includes the average Samaritan population, calculated from these exact same Samaritan samples. If Samaritans do not actually carry meaningful recent Arab-like admixture, this illustrates how the calculator may overfit their naturally southern-shifted profile. In other words, some of the "Arab-like" ancestry appearing in Palestinian models could simply be noise, or it could represent a Southern Levantine shift that has existed locally since much more ancient times rather than later Arab admixture. This is why these small percentages should be interpreted with caution.

The Sarmatian component is above the usual Z = 2 significance threshold, although it should be interpreted as a genetic proxy rather than evidence of literal Sarmatian ancestry.

These are qpAdm proxy models, so the source labels should not necessarily be interpreted as literal direct ancestral populations; they represent ancestry streams that fit the targets relative to the chosen outgroups.
Both Bedouin A and B genetic clusters are Bedouins from unspecified tribes in the Negev desert, with the Bedouin A group having a more northern shift and the Bedouin B subgroup having a strong southern genetic shift and clustering with the Saudi average.

Lebanon_Phoenician (500-300 BCE) represents the main Levantine-related ancestry. It’s an average of Lebanon_Phoenician samples.

Kazakhstan_Sarmatian_IA (500-300 BCE) represents a more northern Steppe/Caucasus-shifted element, not necessarily literal Sarmatian ancestry.
Dinka represents African-related ancestry, not direct ancestry specifically from modern Dinka people.

Armenia_Sarukhan_EIA represents an Armenian/Caucasus or eastern Anatolian-related element.

Serbia_Sirmium_Ottoman is roughly 80% Slavic, 20% Anatolian, and represents the Southern Slavic input in the Balkans.

3DT26 is an ancient Egyptian sample found in the UK (United Kingdom, England_IA_Roman_oMiddleEast) from around 200AD.

Lebanon_Hellenistic (200 BCE) has basically the same composition as the Lebanon_Phoenician it’s just from a later time period.

In depth analysis of Jewish clusters

Image 1 summarizes the different clusters and mixes.

Images 2, 3 & 4 support my clustering based on comparing what I call East Med cluster and Mesopotamian Jews.

For image 2 (and 4): The Source groups used are modern East Med groups such as South Italians and some Greek Islanders. The Source groups for Mesopotamians are modern Mesopotamian minorities. The targets are Ashkenazi Jews, Sephardic Jews, North African Jews, & Mesopotamian Jews. The model had the freedom to choose the optimal number of clusters.

In image 3 (and 4): I added the Jewish groups as sources, alongside the sources from image 2 model, instead of targets to make sure the clustering does not change when I do that. It chose the same two group clustering.

I will also add more analyses and info in the comments to support this clustering. I do not want to overwhelm with info.

Criticism is most welcomed, but be respectful and scientific.

Karaite Jew Iraq admixture

Assuming the Levantine signal in Karaite Jews is from the South (for example, we have the ancient Karaite Synagogue in Jerusalem) then we can conclude that Karaite Jews are mostly ancient Levantine profile (from Medieval times) with a strong Iraqi Jew shift (which fits the story of Rabbi Anan Ben David who came to Jerusalem from Babylon).

Notice, Karaite Jews are closest to some Lebanese minorities in general, and I have always claimed modern Lebanese have some Northern Western Mesopotamian mix based on my analyses. However, this Syro-Mesopotamian signal is so close to Roman Levantine profile that it can be easily missed. But the results here only strengthen my hypothesis.

MLBA "Canaanites" are just earlier "Canaanites" + "Amorites"

These labels we give are confusing and not accurate, and we kind of force them on ancient groups in a manner which gives wrong impressions regarding past societies and the way they interacted, identified and evolved. Generally speaking though, MLBA "Canaanites" are kind of a mix of earlier Canaanites + Amorites (pic 1+2).

I added different models to illustrate my point. In addition, the ancient locals were more similar to Peninsula Arabians as you can see in the last pictures (similarity does not necessarily mean descent though, and these are still open questions).

I am glad they added Southern Levantine calculator and samples. This has been a big issue in the DNA communities where Southern Levantine samples are underrepresented. There are still issues like missing samples and combining both Southern and Northern Levantines in one calculator (which is more historically accurate). Nonetheless, these are great changes - and in the right direction. I also saw that there is a custom calculator but it is not working...

Southern shifted Levantine (me) vs Northern shifted Levantine (wife)

The Levant_South and Levant_North were taken from West-Eurasian Regional Compass (by Sandr). The other averages were collected and or calculated using the samples from different datasets in ExploreYourDNA.

For the Northern Levant Average two groups were used: Beirut IAIII (n=8) and IAII (n=2).

For the Southern Levant Average four groups were used: Akhziv Phoenicians (n=11), Megiddo (n=1), Ashkelon IAII (n=3), and Abel Beth Maacah (n=1).

Southern Shifted Vs Northern Shifted Levantine

This is a tool I developed for understanding Southern Shifted Vs Northern Shifted.

One way to have a general idea whether a Levantine sample is more Northern shifted or Southern shifted is by removing the Levantine populations and keeping only Roman_Greek and Southern populations like ancient Egyptians, and "Arab". I have always said the Levantine component can be approximated by a mixture of Aegean and Arab, hence the biases in results sometimes. Anyhow, Iron Age Megiddo and Bronze Age Canaanites from Sidon and Iron Age 2 Ashkelon are approximately 50-50. The more Roman_Greek that you have in this calculator the more Northern shifted that you are, the more Southern Egyptian&Arab that you have the more Southern shifted you are.
