Did I over-upgrade too early in Going Commando?

First time playing the Ratchet & Clank games and I'm loving them. I finished the first game Sunday and jumped straight into Going Commando.

I spent a lot of time in the arena and upgraded my weapons pretty heavily. I just fought the Thief on Siberius, and the fight lasted maybe 30 seconds. I dropped some turrets and a Mini-Nuke and she basically melted.

Did I over-upgrade too early, or is this by design? do the later bosses get harder?
