Heroes like Cadmus or Perseus are clearly older (being the great-great-grandfather of Oedipus and the great-grandfather of Heracles respectively), but before the Argonauts the generations are more confusing. Are there any heroes who predate them?

In Part 3, it's made very clear that, although Dio won't die from it, destroying his brain could cause him serious damage, disabling his control of his legs. However, in Part 1, we see Dio's brain split in half (which is far more damage than Polnareff could have inflicted) and he suffers no significant consequences; he can continue fighting as before, and his control of his legs is intact.
I know he doesn't completely control Jonathan's body, but the head is exactly the same, so I don't know why, 100 years later, he's less resistant to it.
Physical Stands obviously exist, but most Stands are invisible spirits not made of any material. Even so, it would seem strange to me if, for example, Star Platinum didn't have one when striking humans (which is when it becomes tangible).

He says he can freeze trains and even seas, besides implying he can freeze absolute zero. What bothers me is that he says he can freeze "everything in the universe" (I don't know what it's like in Japanese, maybe he just says "world") and that he considers it an invincible power (which we know is far from the truth).

To begin with, both contexts are completely different.
When Nolan arrived on Earth, his mission was to conquer it and enslave its inhabitants. He felt genuine affection for it, and it's implied that were it not for his loyalty to Viltrum, Nolan would have lived there peacefully. Nolan wanted Mark not to awaken his powers so that he could extend that time further, but he had an even greater affection for the empire from which he was born and a desire to lead it forward, especially since by this time he already enjoyed a good reputation within it. Since Thadeus, no one else had betrayed Viltrum, and to be the first to do so, knowing the consequences would be execution, required great courage.
The other Viltrumites, like Lucan and Kregg, arrived on Earth when there were no more Viltrum and it became their new home (for Nolan, it was only a temporary stay). Furthermore, their new mission not only allowed them to grow fond of Earth but also benefited from it, as it made it easier to blend in as ordinary people. They didn't have the burden of betraying the empire, and they already possessed the experience of others regarding the planet, making them confident in that respect, while for Nolan, everything was new.

Omnipotus is often greatly overrated due to all his grandiose statements, but the truth is that a mid-level Viltrumite would probably be enough to defeat him.
