Just figured I'd chart the major lost story-lines and lost media here in case anyone is interested:
1. (Lost plot-line) "My Personal Jesus" was originally meant to end on quite a sad note, revealing that the reason neither Cox nor Jordan wanted to go look at their friends' baby was that Jordan had suffered a miscarriage during their relationship. This was likely supposed to be the reason for their (intended) divorce at that point in development.
2. (Lost plot-line) A Janitor subplot was cut out of an episode. There was a story-line about The Janitor wanting to try a kind of fruit, he looks for it, and tastes it at the end, then it changed to "something about a scooter." Neil Flynn claims the episode was My Fruit Cups, because there is allegedly an outtake of him wiping out on a scooter at the front door of the hospital, a scene that was cut. It's hard to make sense out of this one.
Update: I found the clip of him on the scooter! It's not S01, it's S02, HERE! Neil Flynn is credited for one S02 episode that he doesn't appear in, My Lucky Day, so that is likely the episode.
3. (Lost plot-line) In "My Rule of Thumb" Carla & Elliot were originally supposed to get marijuana for the terminally ill patient, and there were even some scenes filmed for this version. Ultimately the network didn't approve. Show-creator Bill Lawrence jokingly suggested having the patient be a virgin, and Elliot & Carla going out to find a male prostitute for her instead, and the network actually approved.
4. (Lost media) In 2006 the crew was shooting a couple of cross-promos for the Olympics, this was made clear through IGN,s coverage:
"Scrubs may be taking a break while the Olympics take over NBC for a few weeks, but that doesn't mean that the cast & crew are kicking back and watching figure skating. They're still filming the rest of this season, plus a couple of Olympics-themed promos for the network. Keep an eye out for the judges in this promo… From left to right – Melody D. was the left most judge (but was cut out), then Marta K. (our script supervisor), then John I. (the DP), next is Adrienne K. (Producer's Asst.), then Michael Spiller (the director), and lastly Neil Flynn (the Janitor)."
IGN blogs show some behind-the-scenes footage of the shoot, but the promos themselves seem to be lost to time.

5. (bonus, previously lost media, now located)
As mentioned above, IGN was making video blogs from the set for a while, mostly in 2006. Episodes 1-54 still sit safely on IGN's website, whilst episodes 55-104 were upped onto Quick Stop Entertainment. The links on that site have been dead for quite a while.
6. (possibly some lost footage) "My Commitment," the unfinished season 7 episode which had some of it's footage repurposed for the season 8 episode "My Nah Nah Nah Nah" is worthy of a mention.

Bill playing around with the bobble heads he got as gifts for the cast during S05 (recently seen on his desk in the Hollywood Reporter interview
does anyone remember back when Digitalfilm Tree (the VFX company that worked on S02-09 of the show, and that is also doing the work for the revival) had demo work videos out where they showed before & after-stuff of work they did on episodes such as My Princess? A friend in the community told me about it, and I went looking, but to no avail. More Scrubs-related lost media? It would be nice to have do that we contextualize what kind of stuff would have to be redone if they did a remaster (which is more likely than ever, with the revival being ABC's #1 linear comedy in the 18-49 demographic, and placing 18th in viewership across all platforms (that includes sports and all))
eh ... Bad news for Christa's availability. Shrinking started filming in mid-May, and they spend 6,5 days filming each episode (pr. Zach Braff), they will probably hold some of her scenes for later filming, she'll probably pop up in S01 that way, but yeah ... likely not a lot.
On the bright side: Rooster starts filming in August, so Johnny C. will have about a month free for filming in Vancouver.
High Potential is set for release in early 2027, and shooting for each episode takes a lot longer, so there will likely be tons of overlap with that show as well, making it unlikely for Judy to appear more in S02 ...
Thoughts?
Awards Buzz: Is there ever, I'm not saying I want this, but is there ever any plan that you and the original cast could be phased out and this could continue with just them?
Zach Braff: No, that's not the plan. The plan is really that, you know, one thing I sorta had an epiphany about is: The show used to be about the interns, and to be honest the show is now about the attendings. it's about us grown up and running the hospital.
The interns are wonderful, and off course they're gonna break off and have more storylines this season. One thing we did last year, almost as a teambuilding-exercise that I sort of insisted upon, for better or for worse, is I wanted to have them all in every episode. I thought it was good for the audience to see then all the time, but also just good for them to become part of an ensemble, but again ...
You know, season one, there was a lot of research and development, and one thing we sort of realized, Aseem (showrunner) and myself, and Bill (original creator, executive producer), was that it's just too many people to serve in 21 minutes.
So, I think in season two they won't all be in every episode, but it'll give us more time to go in deeper to their stories individually.
But no, the show will be about, the show will continue to be about the legacy cast of Scrubs, but we're going to continue to build out the ensemble because first and foremost it's a teaching hospital, so they have to be teaching, the focus is just now going to be on the teachers.
