It's pretty obvious she figured it out, but it seems like she never said a word to him about it. Reminds me of how Sakura never told Ai she was a fan, or how much the latter inspired her while she was still alive (despite it being a major plot point).
She doesn't play too many characters that take advantage of her musical skills. Junko was one of the first times she sang for a character role!
