I wish Three Hopes had a Church/Rhea route
I know the Church/Rhea exists in a very limited capacity in Dimitri's route but I feel it's a missed opportunity to not have them be their own route like in 3 Houses. I'd have loved the opportunity to side with Rhea and learn more about her character

Cool relationship between Sten and Shale
I'm replaying Origins right now, and I have Sten and Shale in my party. I had no idea how warmly and eagerly the two are, if their banter is anything to go by.
I'd go as far as saying that Shale by the end of her conversations with Sten may very well be a potential Viddathari to the Qun, and an eager one at that. They love each others' company

I think this type of engagement and critique of the world is something Filoni's Star Wars lacks. To him - the Jedi and Mandalorian are action figures - which exist to look cool, engage in some bombastic fight scenes and win against some terrible enemy and come out stronger for it. And conflict they endure is surface level and they're never really forced to grapple with the flaws of their code and their faction.
The Mandalorian show sucks to me because it avoids meaningfully engaging with the worldbuilding outside of Filoni's fanwank

Thrawn himself falls victim to the plot armor Filoni throws at his protags/OCs - dying or being defeated due to one bullshit plot contrivance or another.
That's to say nothing of the scores of non-force sensitive Imperial characters that are cartoonishly stupid, or evil, or both that only exist to die/be defeated en masse or potentially defect to the rebels/protags. Filoni treats antagonists as cannon fodder that only exist to die or be defeated and it just sucks - and it makes it so that the only time they have a chance to shine is in prequels or whatnot.
He's such a fucking hack. That's to say nothing of him plagerizing Lana Beniko and calling her Shin Hati
