It wasnt that Sovereign thought organics couldnt comprehend the reason for the harvest. It was actually because Harbinger never told him the plans because he didnt like Sovereign.

The whole "Our reasons are beyond your understanding" line was just a cope by Sovereign because he cant accept the truth that the other Reapers hate him so much that they invented this whole fake excuse to leave him behind while all the other Reapers went back into dark space. Think about it. The Reapers show up regardless of the events of Mass Effect 1. Thats because the plan was always to just fly there the old fashioned way. Sovereigns entire mission to open the Citadel's mass relay was just an excuse for Harbinger to kill Sovereign because hes an annoying little bitch.
