If Vincent hadn't shot down that camera drone sent by Shinra in Chapter 13, Rufus would have learned the truth about Jenova and Sephiroth's true plans, thereby changing the story completely. Given his more cautious personality in this continuity, it's likely that being aware of this knowledge would have either lead him to dispose of Hojo or further keep him in check.
